Professor Layton and the Phantom Deity is a novel based on the Professor Layton series. It has currently only been released in Japan. It is the second novel of the series, coming after Professor Layton and the Wandering Castle.

Plot[]

A mysterious thief, going under the name "the Phantom Deity", has recently been stealing some valuable art pieces. No one seems to be able to capture him, so Professor Layton & Co team up with Inspector Clamp Grosky in order to stop the Phantom Deity, and to return the stolen items.

Chapter 1[]

Inspector Clamp Grosky asks Layton for help with a letter sent to him by the Phantom Deity, a thief who has been stealing art from around London. This letter includes a code that warns of the Deity's next crime. After solving the code, the letter reveals: Seventh July with snow from summer sky I will fly and get the goddess’s smile.

This points Grosky, Layton, and the Scotland Yard to the Museum of London at July 6th at 11:59pm, where they believe the Deity will steal the Goddess's Smile, a painting reminiscent of the Mona Lisa. At the museum, they witness snow in the middle of summer, and they meet the museum director, Director Crawley.

After facing several puzzles, they discover the painting is missing. Layton reveals that Director Crawley is the Phantom Deity. The Deity attempts to fly away, Grosky throws Luke up in the air to catch him, but the Phantom Deity shakes him off and he falls onto a bobby named Lester.

Chapter 2[]

The following day, the Layton, Luke, and Grosky find the real director Crawley, and they learn that the other one was an imposter. Emmy runs into Luke and joins the case. They receive a clue from the deity in the form of a newspaper. The Phantom Deity’s next target is a historical, jeweled crown that will be on display at Madame Dubois's wax museum during the museum's anniversary.

They go to the event to catch the Deity. Luke sees his favorite magician performing, a man named Dirk Soze, and they think he could be the Phantom Deity. During Dirk Soze's magic act, the lights flicker, the room starts to shake, and the wax figures begin to move. One of the figures is the Phantom Deity who was disguised as Dirk Soze, who grabs the crown and climbs onto the roof of the museum. Everyone runs out of the museum as it's central tower begins to crumble and the Deity flies away. Layton, Grosky, Emmy, and the real Dirk Soze are safe, but Luke narrowly misses being hit by debris, and is saved by Lester.

Grosky tracks the Deity's escape path to a bakery, where they lose the trail. They meet Lacy Roland, a special investigator sent from the government who wants Layton, Luke, and Emmy off the case.

Chapter 3[]

They are summoned to the estate of Mr. Banks, a steel king. On the way, they realize that all the stolen items are originally from a historical event where King Edgar VI executed 4 queens, dismantled St. Martin's monastery, confiscated and sold art inside it to avoid financial ruin.

They arrive to Mr. Banks estate where there is a rare book collection protected by a special moat and a rose garden maze. The most famous book in the collection is called the Demon King's Bible. Mr. Banks received a threat from the Phantom Deity, leading him to believe that this book was the target. Mr. Banks is also concerned because his books were purchased on the black market, and any thefts could put him in jeopardy with his criminal partners. Despite this criminal connection, Layton and Grosky still want to help him protect the book and catch the Deity.

Lacy Roland arrives, stating that she was brought by Howard Ruth, a landscape architect who works for Mr. Banks.

While at the estate, the Demon King's Bible goes missing, and Layton reveals that it was stolen by Howard Ruth, not the Deity. Howard admits that he stole it, but then the Deity disguises himself as Howard, steals the book, and escapes over the moat.

After returning to Layton's office, the group discusses how they do not trust Lacy Roland, and how the Deity seems to disguise himself as the most obvious suspect.

Chapter 4[]

While Layton, Luke, and Emmy are out shopping for tea, the Deity shoots an arrow with a pamphlet into Layton's office. The pamphlet is a program for a Chinese acrobatic troupe show, specifically for a contortionist act where a girl fits herself into a small vase.

After watching the acrobatic act, they try to solve why the Deity would bring them here, but Layton believes this may have been sent by someone else. A boy comes outside of the act, and says he has a note for Professor Layton: a newspaper clipping of a crystalline object, the Deity's next target.

The Duke of Halifax, the crystal's owner, brings it to a Bank of London vault for safekeeping. Layton, Luke, Emmy, Grosky, Lacy, Lester, and other officers are at the vault to protect it. After conducting final checks, Layton notices something, but Lacy cuts him off before he can reveal what this was. The vault is closed. The next day the crystal is reported missing.

Layton reveals that he had noticed the same vase from the acrobatic show in the vault. The Deity hid himself in the vase, had the vase deposited into the vault, grabbed the crystal, and had an accomplice retrieve the vase with himself and the object inside it.

They can now confirm that all the stolen objects are originally from St. Martin's abbey, and they receive another note from the Deity confirming his final target to be an item called the Last Angel. They must speak to a man named Father O'Flynn to learn more.

Layton, Luke, and Emmy go to Grosky's office to share this information with him, and they discover Lacy Roland snooping in the files. Layton reveals that Lacy is in fact Descole. Descole escapes and leaves them with a message: the final battle between Layton and the Deity will be on a luxury airliner called the Aldebaran, where the Last Angel will be transported to Paris.

They decide to speak to Father O'Flynn before boarding the Aldebaran.

Chapter 5[]

Layton, Luke, and Emmy head to the town of Berkenstone to speak with Father O'Flynn. 20 years ago, the town's sewage treatment plant suffered a terrible explosion that destroyed most of the town and killed many people. The town's government, headed by a man named Mr. Lambert, neglected to help the town, and it fell into ruin.

Although St. Martin's abbey is in ruin, its monastery and orphanage--collectively called the Owlery, is still functioning. The Owlery was created by Father O'Flynn following the explosion. One Owlery resident named Stanley Royce went missing two years ago and started donating large sums of money to the Owlery. Also around this time, Father O'Flynn suffered a brain injury and began to ramble about alchemy and the Last Angel.

Layton speaks to the Father, but doesn't reveal what he learned. Him, Luke, and Emmy discover tunnels where the monks used to do alchemy research. They conclude that Stanley Royce is likely the Phantom Deity.

Chapter 6[]

Layton, Luke, Emmy, Grosky, Lester, and the rest of Scotland Yard board the Aldebaran where Mr. Lambert will reveal the Last Angel. Luke notices that many of the previous suspects are on the luxury airliner, which is odd because they likely could not afford the tickets.

Mr. Lambert reveals the Last Angel to be an iron egg, and Layton explains that the egg contains a Midas-like substance that can turn hazardous waste into gold. Father O'Flynn told Layton that the monks discovered the substance in the course of alchemical research aimed at saving Berkenstone. While the substance was supposed to remain a secret, Father O'Flynn started to divulge information following his brain injury, and this likely inspired the Phantom Deity, as it was around that the time of the brain injury that he started to commit thefts.

This day also happens to be a solar eclipse. The eclipse starts, distracting the guests, and when they turn back, the Last Angel is gone., and the Phantom Deity appears. Layton reveals that while Stanley Royce is the mastermind behind the Phantom Deity, the one who appeared in the room now is Dirk Soze, and that the Deity had accomplices. Five more Deities appear, along with several armed men

Mr. Lambert reveals that he planned to steal the Last Angel and blame it on the Phantom Deity. He rigged the floor of the airliner to collapse in some parts, creating holes. The Phantom Deities fight the armed men. They capture Lambert, but he escapes to the bridge where he takes control of the airliner and intends to crash it.

Layton reveals that Lester the bobby is Stanley Royce. This was confirmed from a photo that Emmy took and showed to a nun at the Owlery. Lester admits he is Stanley.

The Last Angel rolls toward a hole in the floor, and Luke tries to grab it, but he falls through the hole. Lester saves him and pulls him back onto the ship. Mr. Lambert appears behind Lester and shoots him. The egg is lost in the seas off of the white cliffs of Dover.

Layton uses Emmy's camera to destroy an aquarium behind Mr. Lambert, and the rush of water knocks him over. Grosky arrests him, and they safely land the airship on the French border.

Stanley Royce is still alive, but badly injured. He explains to Luke that he became the Phantom Deity in order to change the world by destroying evil and seeking revenge and salvation.

The other Deities are revealed to be previous suspects: Directer Crawley, Howard Ruth, King Loulan, Miss Pamela, Jonathan Harvest, and Dirk Soze. They all had connections to the Owlery and Father O'Flynn.

Luke says goodbye to Stanley Royce, and ambulances and police arrive to arrest Lambert and the Deities.

Epilogue[]

After the events on the Aldebaran, Layton and Luke discuss the case at Layton's office. Luke struggles to understand how Stanley Royce could be a good person and a criminal at the same time. Layton explains that he experienced a tragedy in Berkenstone which complicated his morals. He also explains that Mr. Lambert is also a bad person, and that people are often morally gray.

They mention that the Last Angel has not been found since it fell into ocean.

Layton explains how it snowed in the middle of the summer outside of the art museum: the Phantom Deity filled balloons with snow and rigged them to pop above the museum. He learned this from Stanley Royce, who survived his gunshot wounds.

A pigeon lands in Layton's window with a note around his leg. This note teases Layton and Luke's next mystery.
