Chapter Colours ExperimentEdit

  The game opens with a video of Professor Layton and Luke driving in the Laytonmobile. Layton hands Luke a letter that explains where they are going, and why: The late Baron Reinhold revealed in his will that there is a Reinhold family treasure called the Golden Apple hidden somewhere in the village they are heading to. Anyone who would successfully locate that treasure will inherit the whole of the Baron's estate. Several people have attempted to find the treasure, but failed.

The two enter the town, and find that most of the population is fond of puzzles and brain teasers, both which Layton and Luke are adept at solving. They also see a large, haphazard tower that occupies the one side of town that no one can get to, but that people keep hearing strange noises emanating from at night.

PL1 Chapter 2 Chapter 2: Reinhold Manor Awaits
  Layton and Luke meet Lady Dahlia, other family members of the Baron like Simon, and the servants. Before they can discuss the matter further, a loud exploding sound is heard and Dahlia's cat, Claudia, flees out of the door. Layton and Luke chase Claudia through town, solving puzzles along the way. Meanwhile, a strange soot covered man arrives in St. Mystere. Eventually, they discover the cat's fondness for fish and tempt her back with one.

  As seen, the game is about the infamous Pandora's box from Greek mythology. Layton receives a letter about the Elysian Box from his mentor Dr. Andrew Schrader, telling him that he had been researching the box for quite some time and had finally decided to open it. Dr. Schrader tells Layton that if the box kills him like it was rumored to do so, that he wanted Layton to continue his research. Layton and Luke travel to London to go and see Dr. Schrader after receiving his letter, only to find out that Layton's mentor is mysteriously killed and his death seems to be associated with the missing box.Upon looking at the crime scene (without any help from Inspector Chelmey), they discover a train ticket for the well known Molentary Express but they find it odd when the ticket doesn't seem to have a destination on it.
PL2 Chapter 1 Chapter 2: The Legendary Molentary Express
  Deciding to take a trip on the train in hopes to find something out about the box, Layton and Luke meet up with Inspector Chelmey (who is apparently following the same lead) and aid him in trying to locate another passenger's missing 'boy', Tom. During their search, they meet up with the founder of the Molentary Express, Mr. Beluga and his rocker nephew (and train conductor) Sammy Thunder. After a while of searching, they discover that Tom is really a dog and some other passengers said they saw a young woman with a dog on the train. When they find the young woman, they discover that it was Flora and they agree to let her come with them on their journey if she promises to be careful. They take Tom back to his owner and return to their cabin, so they can wait until they get to the first stop, a farming village called Dropstone. Before they could get there, the train stops. They find out that there's another train blocking their way. After Layton assists Sammy and the mechanic, the train finally reaches Dropstone.

  The game starts with Professor Layton and his apprentice Luke on a bus, chatting about a letter that Layton had received recently. Apparently it is from the Future Luke Triton. It says:

To complicate matters, the calamity I speak of does not take place in your time. This may be difficult to believe, but I am writing to you from 10 years in the future. I know this is a lot to take in, but I'll explain it all soon. For now, I ask that you head to the clock shop on Midland Road in Baldwin. I look forward to seeing you again. Your student, Luke Triton

Layton seems to believe that this was connected to an event that happened the week before. The event in question is the display of a time machine that scientist, Dr. Stahngun, is going to display. Stahngun convinces Prime Minister Bill Hawks to take part in the demonstration. Bill Hawks gives an address about Time travel then steps into the time machine which, upon starting up, explodes. All of the scientists involved, Stahngun, and Hawks all vanish without a trace.

PL3 Chapter 1 Chapter 1: Is This the Future?
  Professor Layton and Luke head to a clock shop as directed by the letter that they had received. When they make their way to the back room of the shop, they find an enormous clock. Cogg, the shop owner, then activates the clock, causing the floor to shake heavily for some reason. When the Professor and Luke run

outside, they cannot believe what they see.

They explore the town, trying to find answers and wondering if they could possibly really be in a future London. Not too late after they arrive, they meet up with a postman by the name of Shipley who delivers another letter from future Luke. The letter essentially voices that future Luke knows that Layton is sceptical of this future London, and gives Layton directions to a hospital where he can find proof of the fact that he has indeed traveled to the future or not. Upon arriving at the hospital, Layton and Luke are greeted by an aged Dr. Schrader, who tells Layton that there have been some fishy rumors about him lately, and that he doesn't believe any of them. He also gives Layton the keys to the now old and damaged Laytonmobile. Layton and Luke depart the hospital, and are given instructions to meet Future Luke at the Gilded 7 Casino. They continue exploring, and discover that London has fallen under the rule of a crime syndicate called 'The Family'.

It becomes clear to Layton whilst in the future that there is something wrong with his appearance. The truth of the matter being that the evil Layton from the future is feared by many people, and he still wears his top hat as his main image. Therefore many people become very uncomfortable when passing by Layton, or for example a young man called Hazel who is so afraid he runs away from the famous duo in fright.

On their way to the casino, Layton passes by what seems a familiar face. A mysterious woman walks by them, looking identical to Layton's sweetheart, Claire, who died ten years ago in a failed experiment. A small flashback is shown with Layton giving her a gold pocket-watch while having dinner, chatting about their future together if he managed to get a job as a professor.

On the way out of London, Emmy Altava sees the professor's car and immediately chases him down. The two finally meet and Layton and Emmy finally put aside their differences, and she joins him as his assistant, aiding with the mystery of Misthallery.

Layton then assembles all the suspects and Inspector Chelmey from Scotland Yard to Tower Bridge for Layton to reveal who silenced the bell. Layton accuses an elderly woman, who turns out to be Don Paolo. Don Paolo jumps off the bridge, but escapes with an umbrella-propeller, only to be chased after by most of Scotland Yard's officers. Layton and Luke then meet back in the professor's office, where Layton pulls out a record called "The Eternal Diva - Janice Quatlane". The flashback begins of the adventure they had with her three years ago.
